JD, are you doing something to delete the heater hoses and their circuit to the intake manifold?
Yup... Picture of the water pump shows one of the heater hose connectors capped off. The short hose with the 90 deg bend goes to the front of the thermostat housing. You'll want to keep that one. The other heater hose connected to a bib on the intake just behind the thermostat housing. I put a brass plug in it.

OK. On mine that bib on the intake manifold has a temp sensor in it also. I get a picture tomorrow, I can't really see what's going on there with just a flashlight...

But the key is leave the one heater hose on. Does that bypass the thermostat?

I believe it does, and it really doesn't have much to do with the heater circuit as far as I can tell.

On my intake there are three of those bigger tapped "holes" into the water jacket. There's a temp sensor for the ECU, which I think has to do with the fast idle and cold start functions of the ECU. There's the heater hose connection we've been discussing. Both of those are on the passenger side front of the intake, near the thermostat housing. There's a third one on the driver's side near the front. I have my dashboard temp gauge sensor in that one. I really don't remember what was plugged in there to begin with...

A picture to go with the post above. The blue masking tape is on each of three ports in the T-stat housing and intake. I think the reason for the duplicate on the near side in the picture (passenger side) is that the intake is a "GT-40" unit from a Mustang and the thermostat housing is from an older 302 as used in a Lincoln. The coolant temp sensor for the ECU is plugged into the port on the thermostat housing in the picture.
