Just a couple weeks ago I had my 04 R1 oil pan off to install the baffle (which I got from a guy in the UK, selling them on ebay) and I'm not sure you're going to be able to get much more clearance out of it. The oil pressure regulator actually seats against the bottom of the pan. There's also a weeper line going through the center that would have to be dealt with.
For reference here's a couple pics of the internals, in case you haven't pulled yours off yet. The pickup tube isn't shown, but it is made of plastic. How much lower is the pan from the frame? In my build I have the pan maybe 1/16" higher than the bottom of the frame. If it were hanging slightly lower, I would consider welding something to the underside of the frame to act as a sort of bump skid.
